New to Veeam and working with our DB admins to use the Enterprise Manager Restore Portal. The DB can login to the portal and find Databases under Items, but not all of the SQL Servers are listed. The backup jobs are set up for application aware processing and file indexing which I believe are both requirements. Any ideas?

There is two restore methods - Restoring Microsoft SQL Server Databases - Veeam Backup Enterprise Manager Guide -- check here.

Also the Portal Permissions - did you set them correctly for the user login?  I would double check those again to be sure.

What level of permissions does their user have? Portal Administrator, which should be able to see everything? Or do they have Restore Operator, where their scope may be limited.

Should the service account Im using for Veeam to backup the servers have some level of access in the Database?

If that is what is being used to log in to the VEM console to restore yes.

Yes, the service account must be Local Admin, and have the sysadmin role on the target SQL Server. There are ways to make the permissions more granular if you must. Please see the requirements here.

Thanks! The service account does have local admin on all of the servers. The DBA is just checking and finding that the service account is not configured in all of the SQL databases as listed in the article
