When I create a backup job and enable GFS retention, are the GFS backups automatically included in the secondary backup Copy jobs or do I need to configure GFS retention separately for the secondary Backup Copy jobs?

The backup copy jobs do have their own GFS retention you can configure. See here - Backup Copy GFS Methods - User Guide for VMware vSphere

the GFS settings in here is only for this job.
Your copy job can have it's own GFS retention settings.
